Why are the molecules clustered together in the landscape?

The relative distance of one molecule to another is used in the landscape to indicate relative molecular structural similarity. Similar molecules are clustered together, and similar clusters are close to each other. Therefore, the more similar a molecule is to another the closer they appear on the landscape, with very different molecules positioned far apart.
